An obviously 'side effect' of trypophan is that it will make you tired and fatigued, but oftentimes that is the intended effect before bed. No side effects from tryptophan were shown in a study comparing tryptophan (3g) to a placebo and chloral hydrate (500mg).
Tryptophan was chosen for this study because tryptophan's absence of side effects and lack of development of tolerance in long-term use. The tryptophan study showing that tryptophan increases pain tolerance gave side effects of nausea, skin itching, weight loss and mood elevation, but it's important to note that this study also involved the application of painful electrical shocks, which may have contributed.

Tryptophan is safe depending on your intended consequences.
